Use of diagrams in lecture notes is a very useful learning aid because you can summarize quite a lot of information in any one diagram. What you should normally do is, if a diagram is too complex, do a quick sketch of it, and then add the detail later, at the very end of the lecture. It's important to try to do that immediately after the lecture, otherwise, you'll forget the main points from that diagram. If it's something which is absolutely fundamental to the course, the lecturer tends to allow you enough time to copy down that diagram. If it is really important for your course work exams, the lecturer will say, "Take a couple of minutes to copy that diagram". But it's always recommended.
